Encumbrance is critical for flying mounts. Not only does it reduce base speed it imposes max dexterity and Fly Skill Check penalties.
Mounts can’t fly if wearing medium or heavy barding.
Winged Horses, Winged Ponies, and Gecko’s are relatively common. The rest are rare. Many require capturing them from the wild as Companions.
